Snake shedding scales one at a time

We have a 5.5 foot albino cornsnake. A month ago he shed, but had 'burns' after shedding.thats what a vet and several other people called them. we put neosporn on him and they were pretty much healed. Yesterday he started shedding scales on by one, and alot at a time. i was covered in them after picking him up. his scales weren't lying down right either. We completely changed his bedding and cleaned his tank, in case it was mites but did find any evidence.He isn't underweight or anything like that either. Also, his temp and humidity are the at the right spots. We have 2 other snakes (1 being a cornsnake) sitting on the kitchen table with him, and they are all healthy.

My Snow Motley's scales will sometimes lift like that and cause her skin to be sensitive(so much so she will jerk if you touch those areas) when she is in preshed. I have only seen it happen with two of her sheds so far and the one she is currently going through. Each of the two previous times she shed just fine and in fact the scales laid down and were not painful/sensitive by the time she was in "blue", this time the scales laid down and the sensitivity left as well but she is not done shedding so I have not idea if it will affect her overall shed.
 
Was he shedding only the 'bad' scales or the apparent healthy ones as well?
He may be dropping the infected/damaged ones?
 
He never seemed to be in pain, in fact all he wanted to be was held for two days. He likes to be held, but not constantly like he was.

the scales he was loosing were from all over. They were not the ones that scabbed over from the bad shedding from before.

But all he has eaten in like 3 weeks was a small rat. After he ate that, he smacked his face on the glass going for the second one, and he was hanging off to one side, but by morning it was all aligned and doesn't appear to bother him. We haven't gotten him to eat since, that was almost 2 weeks ago.
