soaked eggs: need help

Hey, I noticed today that some of my eggs are completely see through on the bottoms and that they may have been sitting in water at some point. They are really big and they have got me worried. Is this fatal to the eggs and is there anything I can do.
 
Like this? I've noticed many of my eggs have these 'windows'...I've heard it may be caused by a lack of calcium? But I haven't heard they are dangerous to the egg.

Oh, and if they eggs were sitting in water, they may have 'drowned'...do you know if they were, or is it just a guess?

well, the vermiculate was way to wet on bottom so im sure they were in water at one point. they dont look like that but it is huge and see through
